She is a beautiful chinchilla.

Lets start with the big one...malocclusion. Tooth issues cause the eye to weep when the disease has progressed so far that the root has invaded the sinus cavity.  For this to happen, the chinchilla would also have at least one really long tooth in the mouth.  Before the eye can become affected, the chinchilla would have also had serious eating problems, and should have had some wetness around the mouth.  I do not think it is a tooth issue.

The eye itself looks clear and I don't see any signs of squinting or mucus in the eye so I don't suspect any serious eye injury. 

If it is in both eyes, I'm guessing it is probably due to dust.  If the ac is blowing right at the cage it could also be from wind.
Sometimes eyes weep when a chinchilla has a respiratory infection, but if she isn't coughing and her nose is dry you are probably ok there.

Since you got her from a pet store how sure are you about her age?  I have noticed, in my own herd, that a lot of my older chins will begin  to keep a little oily look around the eyes.

Chinchillas have short memories of other chinchillas, so it is not uncommon for the female to not want the male back.  You have to start all over as if they just met.  Keep the cages side by side if you haven't already done so and give them time to get reacquainted through the bars. Then put HER isn't his cage.  Never the other way around.  It might take a few tries to get them together.   You might as well just be patient with these two.  She will except him again eventually.  You would have to go through the same thing when you wanted to put her boys back with her and that would be even harder because you would be dealing with 3 chinchillas.

Getting two chinchillas together takes time, lots of it.  And, since there is such a size difference between your two you need to wait a long while.  I always prefer that chinchillas be about the same size before a real introduction.  Otherwise, if there is a fight, the little one would be seriously hurt or killed.  Just keep letting them get to know each other in side by side cages for awhile.  Its enough that your new chinchilla is trying to get used to you and a new house.  He can worry about a new cage mate later.

good idea for people with just a few chinchillas is to stuff the hay inside of a toilet paper tube and place it inside the cage. Then is becomes a hay dispenser and a toy.  :)

TOV Isn't always bred to standard.  Black Vevlet (which is TOV) is often bred to a nice Beige to produce Brown Velvet (which is TOV)  You can breed these mutations together if you are using great lines and still produce large show quality babies.    The rule for breeding mutations to each other is to pick two great quality mutations to breed together and then those babies need to be bred back to standard to keep the quality.  If you are working with great lines to start with you can mix mutations without decreasing size or quality.

Wow, that is a huge size difference!  It does look like a premie.  Perhaps he got her twice and that is a second pregnancy that came too early when the first hit full term.

Yes, unfortunately foods like that are known to cause liver damage and other internal issues over time.  And I agree with GrayRodent that rectal prolapse is a big fear right now since you said his anus is red.  I am a big believer in taking a chin to a vet as the VERY LAST resort but from what you have said it is time to go.

Until you can get an appointment, try to burn a piece of toast to black and give him about a 50 cent piece size part. See if that helps things out.

She will be fine.  Ask your family who will be her main caretaker while you are away.  Let that person become more involved in her care while you are still here.  That will give your chinchilla time to bond with the other person as well.  Then, when you leave, the chinchilla will still be with a person she knows and trusts.  If the new person will be keeping a different schedule of feed times and play times go ahead and work toward that schedule as well before you go.

We always use untreated pine wood. Usually we can find long pieces of 1 x 2 that have warped.  They will sell those to us for very cheap and they cut up into great chew blox.

It just takes time.  The older a chinchilla is before you introduce a cage mate, the longer it can take.  Just don't rush it because your older one can kill your your younger one.  Also, don't try to put them anywhere together until they are friendly through the bars.

How does he act when you interact with him inside his cage?

 I always tell my customers to bond with their chins by sticking their arms in the cage and getting the chinchilla used to playing on their arms and hands.  Once the chinchilla will come right to them and hope into their arms, ONLY THEN should the chinchilla be allowed out for play time.  If you let your chinchilla out before you have bonded he will become more nervous in the large space.  If you have to chase him to get him back in the cage this will only cause him to fear you and make the bonding process almost impossible.
